Dear all,
I have remodelled a loop on a tetramer model, and kicked out 40 of 100 loops which had bad objective functions. As pointed out in the manual, either DOPE or GA341 function is recommended to assess a model with multi chains. So how to assess the 60 loop models?

I guess you mean "is NOT recommended".
You can certainly use either method to assess the models (although DOPE will probably be more discriminating than GA341). It's simply that no multi-chain models were included in the benchmark set for either method, so we don't know how reliable they are. But if they work for you...
