Frido was complaining that the nbl was too slow, so I thought I would
check in my local changes. The big thing is that the fastest
implementation I have uses the CGAL library. It is part of fedora extras
so getting it is not that big a deal (and I think there are installers
for macs). The nbl code is controlled by the macro IMP_USE_CGAL so
everything works fine without it. I have a patched scons init file which
adds support (but does not do a very good job since I don't know how to
write link tests and such).
First some small patches:
The first adds a constructor to decorators which assumes that the
particles have the needed fields (this is checked if debug code is
used). We should add checks to the python interface eventually.
The second patches the init file as above. It also adds an argument
extraroot which adds to the include search path and the lib path (and to
the runtime link path since it is needed to make the boost tests pass
currently). There are probably lots of ways to make this better as I
don't really know scons. Also, as a general point, the SConscript files
which build things should all be changed to add the local include and
lib paths to the front so that local headers mask globally installed
headers.
The third prints a nicer error message if you forget to set the model
before CG::optimize (this is independent of the other patches)
The fourth uses the decorator constructors in the bond decorators.
The fifth adds set_particles to the the list restraint I added before
(this is independent of anything else).
And the fifth patches the nonbonded lists. There is now just
AllNonbondedListScoreState and BipartiteNonbondedListScore state with
set_algorithm methods (and arguments to the constructor) to determine
which algorithm is used. The default is either grid or CGAL if the
latter is available. The other interface change is that the nbl now
takes the distance cutoff in its constructor (rather than the cutoff
being passed to the NBRestraint as before). This simplified things a
great deal. The patch also brings in a BondedList for chains which
should be faster than using the bond decorators.
Some timing results for the various nbls follow. The results are
normalized by the number of particles involved.

- For the Domino optimizer, the right addition on restraints may be to
have them return a list of pairs of interacting particles. This way we
don't have to worry about the granularity of the restraint and
nonbonded lists can just return their current list of nonbonded pairs.
- The ChainPair restraint could be simplified to only contain one
chain now that we have reference counting on the PairScores (so you
can share pairscores via shared objects rather than having one
restraint). This simplifies the restraint code a bit.
- I think ObjectPointer should be made part of the API now that we
have reference counting and renamed to IMP::Pointer and it is pretty
stable.

It's not something that's immediately possible, as I see it, in IMP
currently. But I suppose you could go through every *other* restraint
and call set_is_active(false). Otherwise, if what you want to do is
precisely that - weight the restraints by the derivatives - then perhaps
we could add extra functionality to the DerivativeAccumulator to allow
for that.

the IMP pdb reader now reads (at least some) dna. Ben should probably
look through the code to make sure I am not abusing modeller somehow.
Also IMP.read_pdb now returns a MolecularHierarchyDecorator rather
than a Particle. This seems more reasonable to me as you need the
former in order to do anything useful with it.
Hopefully now files are missing.

I think I forgot to add the files before sending the last patch. This
is a pair score which uses a particle refiner to refine each of the
particles once before calling a passed pair score on each of the
generated pairs.
Add a comment to restraint to point out that it can now be added to
multiple sets:

This patch cleans up the code for the attribute arrays in decorators.
In terms of API changes it adds a method to get the ith residue from a
protein or chain or nucleotide. It also now enforces the create/cast
distinction with bonds, bonded and hierarchy nodes (previously any
node was a hierarchy node without having create cast on it).

This patch adds particle refines to IMP. There is a base class in <IMP/
ParticleRefiner.h> and a couple in <IMP/particle_refiners>. The
current particle refines cover an bond with a set of spheres (created
on the fly) and move down one level in the hierarchy. I added some new
meothods and classes to the python test base class too.
SWIG was having problems with figuring out that Particle Refiner was
not a virtual class when I had all the methods be virtual, so they are
now all non-virtual.

I changed how the check and assert macros work slightly. The former
now takes an exception type name as its third argument (instead of an
instructor call). The exception is created with the error message
passed as the second argument to check (removing the need to specify
the message twice). Also, the file and line number are added to the
assertion error message.
Finally, by default the error message is not printed, just passed to
the exception. Python will print the error message from the exception
anyway.

The C++ unit classes have been cleaned up and a few new types have
been added. Scalar went away as there is now a common base class for
all units (so adding operations with floats is easy).
The usual caveats about SConscript files not including new headers.
