I wanted some easy coding so I made a quick pass at removing ModelData. The interesting changes are that Optimizer now has a couple of ModelData-esque helper methods to enable the ConjugateGradients and SteepestDescent optimizers to work with minimal changes (these allow easy access to the optimized attributes). Modifying the optimizers could make them more efficient (by grouping the attributes by particle), but that can wait.
In addition, due to some issues that emerged with the changes I modified and cleaned up MolecularDynamics a bit. The main change is it now skips particles which don't have optimizable x,y,z. This seems more consistent with the idea of an optimizer (it doesn' have to actually improve every optimizable attribute) and we need the optimizer to work when there are other sorts of particles floating around. It uses an IMP_LIST in order to simplify moving to reference counted particles if we do that.
Anyway, the tests pass. Check standards still bombs, so I don't know if it passes that.

No, it doesn't. I don't know why it doesn't work on your system, because it runs fine on every machine I've tried it on. It's not like it's doing anything complicated, anyway - just reading a file line by line, and applying a handful of regexes. So I suspect you have a screwed up Python path or something on your machine.

It is probably a problem parsing some non-imp file floating around in the source tree. "scons standards" tends to process random files it finds lying around. There are no extra .py, .h or .cpp files around, so I am not sure what it chokes on.
Here is a clean patch.
As for the check standards, it works just fine in a clean checkout of IMP, so there is state somewhere in IMP that is tripping it up. "svn status" doesn't show any interestingly different files. Further running check_standards.py on itself (or another single file) bombs, so it is not a matter of finding random files. Any ideas?

Fair enough. The patch looks OK to me, although I wonder why you didn't use the perfectly good InactiveParticleException for people trying to touch inactive particles, rather than ValueException...

It must be a .py file somewhere, because this error is from the Python reindenter. As of r436, it'll tell you which file it fell over on, at least. "scons standards" does indeed process "random" files, because it didn't seem worth putting in all the extra logic to have it parse only those files under SVN control. Your suspect file is probably something like
