I'm following this tutorial here: https://salilab.org/modeller/tutorial/basic.html. It's working great, except for not being able to control the names of the outputted structures.

Any attempt to rename the alignment codes would of course give errors like "Protein specified in ALIGN_CODES(i) was not found in the alignment file". Is there a way to control the name of the outputted structures?
