Dear modellers when i use automodel class in modelling a protein then is it necessary to run another loop model program?? please help me about this .

automodel does not do any loop refinement. You need to use loopmodel for this purpose. Please read the manual: http://salilab.org/modeller/9.10/manual/node31.html
