Hi,
Is there a way to have Modeller calculate the RMSD from the template for each generated model?

Sure, but why do you want to do that? That doesn't tell you anything useful (models will resemble the template by construction).
If you want to do it anyway, check out automodel.user_after_single_model() and selection.superpose().
