What does: " _modeller.error: read_al_373E> Protein specified in ALIGN_CODES(i) was not found in the alignment file; ALIGN_CODES( 1) = 1jxp " mean? The code for my template is 1jxp.

Like it says - your alignment file does not have the 1jxp sequence in it. See http://salilab.org/modeller/manual/node175.html for the PIR file format; you should have a sequence starting with ">P1;1jxp" somewhere in your PIR file.
