Dear Modellers, Will you please tell me how salign actually functions to compute "final max quality" produced for a considered set of templates.

The SALIGN quality score is the average of the structural overlap at cutoffs of 1, 2, 3 and 4 angstroms, similar to the GDT_TS score. See Protein Eng Des Sel 22, 569-574, 2009.
