No, there is no such option when using main/ModPipe.pl. But you can run 
the individual steps in the pipeline (scripts in src/) and do whatever 
filtering you prefer between the steps. For example, after producing the 
hit file, you can pick the alignments you prefer from that file and run 
src/MakeModels.pl on each one.
