Hi Duccio,
Try to use comment line:
structureX:1AI1sp:@:@:X:X:undefined:undefined:-1.00:-1.00
instead of
structureX:1AI1sp
in your alignment file.
In order to use 'check_alignment' command you should at first read in an
alignment as it is shown in an example *top file in the 'check_alignment'
chapter of the manual. The routine that you use is for automated modeling.
