The DOPE score is used to assess the final models, so it doesn't matter 
if you built them with a single template or multiple templates. You can 
request DOPE model assessment in automodel by setting assess_methods to 
assess.DOPE; see http://salilab.org/modeller/manual/node27.html for an 
example.
