You should make sure you are using the latest version of Modeller. Versions before 7v7 had a bug in the strand code, so would not restrain sheets or strands correctly.
Note that if your beta restraints conflict with other restraints (e.g. template information) then Modeller will attempt to satisfy _all_ restraints as best it can, and consequently may not honor your beta restraints fully. You should remove conflicting restraints (e.g. by unaligning your sequence from the templates) in this case.
