Hoi, First of all, thanks for your last explanation, Ben (was: 'code and logic question'). I just forgot to reply. My problem now is, how to create and apply arbitrary symmetry: The manual provides the nodes 28 and 103- http://www.salilab.org/modeller/manual/node28.html http://www.salilab.org/modeller/manual/node103.html - which already is a good starting point, but even after looking into the python code it is not clear to me how to distinguish between different symmetries. How, for example would I have to write: "Add restraints for a model with D6 symmetry (Schönflies notation), where all subunits have identical sequences."? Or "add restraints for a hexameric model with C3 symmetry."? Are there examples beyond the two nodes which address this question? TIA Christian

Hi: My initial model is one chain, I use model_ini.py scripts to build model, and edit my alignment file to add a starting residue number, such as: sequence:bhro:1::348:::::0.00:0.00 it also appears errors: rdpdb___303E> No atoms were read from the specified input PDB file, since the starting residue number and/or chain id in MODEL_SEGMENT (or the alignment file header) was not found; requested starting position: residue number " ", chain " " now, how does MODELLER solve it? thank you!

align sequences

Hi, I have several proteins (AA sequences) that I would like to compare for possible interactions but I do not know where they will bind. I looked at the example: proteinA; AAAAAAAAAAAAA------------ proteinB; -------------BBBBBBBBBBBB chimera; AAAAAAAAAAAAABBBBBBBBBBBB but this didn't help as I don't know where they will interact/bind. I've tried a few times to enter the sequences, but obviously am getting error messages for incorrect format. Wondering if anyone knew how to solve this??? Thanks for your help, rgerber

Hi: I use multiple templates to model target protein, those templates have no overlap, how does MODELLER to determine the orientation of multiple templates? There is no information about orientation restraint on target or template.

Regarding violations profile
