remove short helices

Hi, When I view my structural model as a cartoon, it contains several short 'helices', composed of only three residues each. The template pdb shows each of these regions as unstructured loops. Therefore, I would like to remove these short helices from my model. Is there a simple way to remove secondary structure? Note, I have tried loop refinement; it worked on a couple of my short helices, but has failed to fix my last one. Any suggestions are appreciated. Thanks.

Heme in P450

Hi, I am modeling a cytochrome P450, I am able to include the heme in my model. However, in the templates the heme iron is bound to a cys residue, but I loose this bond in the model. How can I go about keeping it in my model? Thanks Karl

Dear all: how to evaluate which is the best model in "multiple template" example? In the tutorial, it just use the model number 1 for the final one. How to judge these models which is better than the left? my another question is that how can we draw the "basic model" and multiple templates in the same diagram with GUNplot? Thank you very much.

Thanks alot Ben, i really got it, can you please make me one more thing sure that can i declare any part of my target a coil region irrespective of its alignment wth template region, if yes then how?? cuz in tht example its told about the helix n strand.... but not about coils... thanking in advance Muhammad

refinement of model, but keeping close to templates

G'day I am modelling a complex of two proteins, each of which has moderately high sequence similarity to their respective template proteins. I wish to create a model that strongly resembles their targets. The idea being that I wish to demonstrate the plausibility of the interface between the two template proteins being conserved in the target proteins. What is the best way to go about this? Presently, I have created a number of models using the library_schedule autosched.fastest with a starting coordinate deviation of zero (i.e. no random displacement added to the initial set of coordinates) and taken the best scoring of these. Is there a better way that optimizes the MODELLER score, but that does not stray far from the template structure, particularly in the ungapped, high similarity regions? restraining bonds between het ligand and side chain atoms

Hello, I am trying to introduce a restrain which would limit a bond length between a zinc and its coordinating side chain atom (N2 of His or O of Asn) in my model. I am not sure how to indicate the restraint in a script. Can you help? Thank you!

Regarding energy minimization in modeller

Hi, I am using modeller to build some homology model. But I am unable to find any script that can be used to minimize the structure. Is there any script available in modeller that can be used to energy minimize the modeled structure. I try to use the old script, model_energies.py but it give me following error message Traceback (most recent call last): File "model_energies.py", line 41, in ? mdl.generate_topology(aln, sequence=code+'-ini') TypeError: generate_topology() got an unexpected keyword argument 'sequence' How modeller can be used to energy minimize a model structure. Hi Sir, I was jus modeling the structure of 1fdx protein , taking the target 5fd1 (all these files are already there) but after running the script it closes all of a sudden in between and when modeling for the whole of the template and target sequence .. its giving structure .. So can u tell me where am i going wrong ?? and one more question .. If i am executing the script from the command line .. its not getting executed .. whereas a direct click on the script itself .. executes it .. thereby giving the structure ???
