More specifically, I create homology models at several levels of optimization and refinement from alternative alignments and different template combinations. The resulting models are sorted according to the DOPE-HR score, and the best of them undergo side-chain optimization with SCWRL4, and extensive stereochemical tests with the programs PROCHECK and WHAT_CHECK to select the best of them. The whole procedure is streamlined and parallelized with a combination of bash and python scripts. However, it has been tested only on my cases and a few CASP9 targets. I had a query that template secondary structure information is there in templates, but with indels, that may be disturbed. I mean the native information is deteriorated. So if based on indels, available in current alignment, if i can link directly to a python script. So that my next programme to generate the optimal alignment will become successful, as i did all of these several times manually, to design the algorithm to generate best representative alignment. modelling from 2 templates, one for major part of sequence, 1 for insertion region

I'm trying to model a protein that looks like a member of CIS_IPPS with reasonable homlogy for a major portion of the sequence, but with a significant insertion region that has weak homology to a portion of a different protein. I tried to build with the .py & .ali files listed below, with the result that the CIS_IPPS regions of the protein were built just fine, but the insertion region was nothing but a random coil. When I extracted the insertion region & modeled it based on the extracted portion of the other protein, I was able to model something reasonable. I could use a GUI to meld the two models together, but I'd rather have recommendations as to how to get modeller to do the build for me - I think it'd be a lot better starting structure than the result of a hand-meld. Modeller and Fedora 14 / python 2.7

I wonder if anyone could help, please. After upgrading our systems from Fedora 12 to Fedora 14 we are unable to run modeller. NaN error model generation Lennard-Jones restraints

Hi, In order to obtain models with less clashes (and improved stereochemistry) as measured by Molprobity, I followed this thread: http://salilab.org/archives/modeller_usage/2010/msg00382.html Taking Nick's advice into account, I switched on the dynamic Lennard-Jones restraints with the simple script shown below. Some models are generated, showing improved statistics regarding clashes and stereochemical quality, but many others fail to be generated due to NaN values in the optimization process (see 'yyyy.D00000002' file attached), and shown in the .log file as: ... yyyy.B99990002.pdb Obj. func. (nan) exceeded max_molpdf (10000000.000) ... I have varied many variables (different alignments, targets, using optimization values as in the 'model_changeopt.py' example script...), but the problem remains. The .ini file looks fine, and of course switching off LJ restraints does not yied that error. I hope someone would help with this issue. Thanks in advance. E-values for profile building

I have a question regarding the e-values used in the build_profile. When I set the e-value less then 6, no sequences are found, but for higher e-values (with high numbers of iterations) several sequences are found that have e-values less than 1. What is the reason? Hi, I was trying to install modeller on an AMD AthlonX2 Fedora-14 Linux machine 64-bit x86_64 RPM version.
