I think if you reread the error message you will see that it does not say that it cannot find the pdb file, but says that the template that you have called "pt6" is not present in the alignment file a8-pt6.ali. It appears that your alignment file does not match your script. Perhaps you labelled the sequence PT6 instead of pt6 (or something else)?
