Let me know how to compille the modeller7v7 in REDHAT LINUX9.0,ie where should I put my input files either in examples or elsewhere and how can I refine the model using modeller.

There is no need to compile it, as we distribute binaries for Linux. To install it, see http://salilab.org/modeller/release.html#rpm

You can put your files in any directory which you have write access to. I suggest you make a new directory for this purpose. For model refinement examples, either see the manual or the tutorial at http://salilab.org/modeller/tutorial/basic.html

What do the last four sections (undefined:undefined:-1.00:-1.00) indicate?
I have found the error in log file as
check_a_337E> Structure not read in: 1 recover____E> ERROR_STATUS >= STOP_ON_ERROR: 1 1
What the correction should be made in the PDB file? Kindly lead me to the darkness.

It usually means that your alignment does not match the PDB file. See http://salilab.org/modeller/FAQ.html#27
